In case of my personal archive, I ended up keeping the database
splitted by eco (take not-so-large PGN files one by one, pgnscid them,
eco_clas
I would include that answer into a FAQ, if I was editing the site.

Hi,
I had similar problem with large databases. I used the following trick:
A Gzip compressed file (e.g. filename.pgn.gz) can be used with pgnscid
conversion utility.
So
1) first compress your PGN database
gzip database.pgn
2) and then run
pgnscid database.pgn.gz

a 2gb pgn file:

and then it crashes
