If I open a pgn file (for example 1.1.pgn) and then trying to open a
scid database with the same prefixes (1.1.si4) I get an error message
the file is already open. If I try that opening the scid database first
it works without problems.

Here I set the -DSKILL option at compile time and then choose the skill level

Here (64-bit Linux, Tcl/Tk 8.5.0) the Database neither switches between
the database nor is it possible to copy games from one database to the
other.

So far classical mode was the only way I tried. However I noticed a
difference now: If I open the search window the first time it is to
small. When
Just testing version 4.0 a bit and found out that the search window for
the header search is much to small. It is not usable at all. It is also
not possible to resize it.
I compiled it from the sources here on a linux machine.
