We use a similar setup, I have a vxa-1 tape drive with 33 GB native
capacity backing up our linux server including users home directories. I
use Arkeia softeware.
The linux server is setup as a PDC and all users see drive H as their
data directory when they log in from any machine.
The workstation
I use amanda. I'm happy with it. You can specify file systems.
If your backing up other users systems I strongly encourage you to
backup EVERYTHING.

I do believe that AMANDA will do this for you. It is only bound to
actual partitions if you are using dump. Set it to use GNUTar.
I am currently backing up a server (where AMANDA is running) with 3
entries:
/home (own disk)
/var (own disk)
/etc (part of a file system)
