I have the same problem, even if I set an output directory at the solution
level. Is there a way for the referenced projects to be copied to the output
directory? Or should I manually copy it?

Hi.
What version are you runing? I'm using both file and project
references in a 30-ish project large solution file and appropriate
dll's are copied as they should.
If you are not running the latest nightly build, you could try
using it.
