I think most people prefer not to install Visual Studio onto their build
server. Of course, VS2008 and on use msbuild int he background anyway.

I think you already got the answer use MSBuild.

Does anyone have a solution for recursively uploading a directory tree to a

This sounds like the best solution. For my ASP.Net applications I made a .PROJ
file that was used by msbuild to perform the build. Can I do the same with the
Windows Form Application?

What do you mean by "windows application"? That's all I've ever used nant for.

Sounds like a Windows Forms application.
