Mono has some issues with AppDomain unloading, and I think that this
is the issue what you're running into here.
Can you try this http://nant.sourceforge.net/faq.html#building-mono-1,
to see if that "fixes" your problem ?

The installer for Mono 1.0.1 registers installation information in a
different registry key, so you actually need a recent nightly build of NAnt
(http://nant.sourceforge.net/nightly/builds).
However, the are also some serious regressions in Mono : bugs #63430 and
#63441.

I have been trying to use NAnt for building assemblies for Mono 1.0.1. I
found the parameter -defaultframework: and found the NAnt.exe.config
file. According to the config file, I should be able to build for
mono-1.0, but I always get the message:
