Sorry for the delay. I've just installed the apparent latest kernel,
which is v4.9-rc1. So far, I haven't been able to reproduce the problem
with it, unlike previous kernels 4.8-rc2 and 4.4.0-{31,34,43}. Looks
like it might be fixed!

Can't boot from new kernel 4.4.0-34. Old kernel 4.4.0-31
kernel 4.4.0-43-generic is working fine. Installed it today. Encryptfs
seems to be back to being fully operational.
So, I haven't tried 4.8.1 but it appears the bug was fixed before then.

I have kernel 4.4.16-040416-generic running and the problem is still
there. It appears that encryptfs is partially broken and this is a
known bug. I can change into directories and open files. The only
problem now is that when I use a command like ls, I get responses such

I had tried 'boot-repair' to no avail, although success was reported.
But I tried your solution twice by using dev/sda1 (the current efi FAT32
boot partition) and /dev/sda2 ( the main ext4 partition). Neither solved
the problem although there were no error messages only 'successful' rep

But this time I made sure I had the latest version (I do) by completely
removing boot-repair and reinstalling, including repository, and tried
'advanced' option. 'Successful' but didn't solve the problem.

That made me think about grub, so i reinstalled grub as described here
https://help.ubuntu.com/community/Grub2/Installing#Reinstalling_GRUB_2_from_a_Working_System
sudo grub-install /dev/sdX
sudo update-grub
sudo reboot
and voila, the error message is gone.

I had the same problem. Updating from 16.04 to 16.10 in place.
I ran boot-repair, but the tool had not been updated during the
migration (the update 16.10 removed the boot-repair ppa from the
sources.list). Running the repair completely botched my grub.cfg files
(update-grub was complaining about

* put the computer in
This one is just like the other kernels. I get a blackscreen on boot
but can blindly log in.
