I can confirm that this is still a problem with 4.9.2 and master.
I was looking at the code and it seems that the problem may even be in the

Update to my comment 6: filtering works for me when the default "from all
accounts" is selected only because filtering is only being applied to the Local
Folders maildir account. I've opened bug 308008 for this.
