Removing (renaming to _flatpak) ~/.local/share/flatpak solves the problem so a
single flatpak/flathub entry is shown in Discover settings. The question is how
this user config was ever created?

?
Maybe you really have the remote added twice...

Gnome Application Platform install issue seems to be resolved and is maybe
irrelevant but the double entry for Flatpak repos and packages remains. It is
not clear where the configuration for Discover is stored as there
