Leave the old ones in there, and file a bug in Maven to add a way to get
them from the command line. It should parse a comma separated string, or
something.

I have just tried. My impression is, it doesn't work.
Should I remove the command line examples from the docs?

I am quite glad about the changes in MASSEMBLY-25. However, the docs
haven't been updated. Consequently, the docs are now reflecting
deprecated features.
I am ready to submit a patch for the docs. However, before I work these
out, I have a couple of questions:
