I have no idea how this could happen. Other sites seem to be OK and
configuration does not override the menus. Anyone have any ideas?

I am getting 404 trying to access links from left column.
"General Information" -> "Volunteering", "Contributing Patches", "Building
Components", "Releasing Components"
and some other.
They all have "/proper/" in front - like:
http://commons.apache.org/proper/volunteering.html
"Commons" -> "Home"
