The same thing happens for me in Ubuntu 12.04, with a Brother HL-5240,
using the "Brother HL-5240 BR-Script 3" driver.
When I did:
apt-get install brother-cups-wrapper-laser
and then used the "HL5240 for C

I'm creating some PDF files with dots of 0 size. In evince, they're
visible: they're pretty large and off-center. In other viewers, such as
Mac Preview and Adobe Reader on Mac, the dots are not visible.
