A very simple way of doing this is using iproute2.
First you need to know what ports (tcp or udp) uses each of your applications.
Then, using iptables "mark" the traffic (mangle) for each application,
for example:
Mark with label "A" traffic of emule and bittorrent.
Mark with label "B" the rest of
