Mount your Win98 drive as type vfat instead of msdos and you will see the
long file names.

mount your windows partition as vfat
in /etc/fstab
you need
/dev/hda2 /c vfatdefaults
where /dev/hda2 is the 2 partition on the first hd
/c is the mount point
vfat is the file system
