I had this same thing happening to me. The problem seems to be some kind of conflict with gpm (the terminal mouse package). I found that if I turned stopped gpm my mouse worked fine in X. To stop gpm I switch to a virtual consol via Ctrl^ Alt^ F1, logged in and issued the comand killall gpm.
