Yes, it's possible to boot linux from the second drive.
It will only modify the MBR on the 1st drive in a way which is perfectly
tolerable for W., if you choose to use lilo. If you are afraid of that,
you may choose using a boot diskette for linux, this time not touching
your primary hd at all.

Do you have gpm recognizing the 3rd button in the console mode?
If so, you can use gpm -R (and all the other gpm options you usually give)
to reproduce the events on /dev/gpmdata,
and configure X to read the events from there, using MouseSystems
protocol.
