I haven't seen this happening for a long time now, I guess it was fixed
somewhere between 4.4.5 and 4.6.5 :)

Are you using the same theme in Kubuntu? (it is the only thing that
comes to mind since the padding depends on the theme, and the layout
code wasn't changed since 4.4)

Yes, the padding for Applications is bigger compared to other parts,
and that will need to be fixed.

The overlap is intentional, whether you believe it or not (was
requested in a bug report a long time ago)
The different amount of overlap is, on the other hand an undesired
side-effect which I'll have to deal with eventually.

In KDE SC 4.5, it is visually different than it used to be so the it
doesn't look so odd. (albeit, the new visual approach has its
disadvantages as well, but IMO it looks better)
