autoconf and setting prefix

Has anyone run into this before? I've already made cross compiling packages for binutils, kernel headers, and a C library, which all use /usr/arm-linux as the base for arm libraries & headers, and I'm currently trying to get the c++ and java cross compilers built. -- ~
