Ok, tried again and it seems to be that the first time it gets installed it
exists. The next time it is removed and doesnt appear again.
So
$ /var/cache/apt/archives/libc6_2.9-24_amd64.deb
would install /var/lib/dpkg/info/libc6.shlibs
and
$ /var/cache/apt/archives/

I tried to rebuild some packages and they all fail with

OK, I investigated a bit, and found the problem.
mesa-common-dev depends on libx11-dev
nvidia-glx-dev does not depend on libx11-dev
Both packages provide libgl-dev (either directly or indirectly) which
satisfies that dependancy.

It looks to me, from the discussion, that this has been completely
unreproducible for anyone but the original reporter, and that the
original reporter seems to have found a satisfactory resolution.
