I've done some test and the problem seems be the standard hint "transient"
Example:
notify-send -h int:transient:1 "test" "prova"
the log is not updated.
I've verificated that nm-applet use the "transient" hint:

i found a bug in the logging of xfce4-notifyd:
I've got:
Log notifications -> Always
Log application -> All
but the notifications of application like nm-applet (NetworkManager gtk applet)
and xfce4-power-manager are not logged.
