Thanks for the bug report, since 0.18.0 has just been released I have
been looking at closing this bug. But I don't think that it would be
wise to remove the files in the package because there are other .h files
that conditionally include them namely common.h. This would probably be

systems:
/usr/include/git2/inttypes.h
/usr/include/git2/stdint.h
/usr/include/git2/windows.h
Please don't install these files in the Debian package.
