I have been investigating that a little and I have found that:
1. There are actually two icons for Writer:
apps/libreoffice-writer.png and mimetypes/libreoffice-oasis-text.png
they are supposed to be the same for each size, but for biggest (256x256)
they are not. Please see the end of message

It's worth noting that the problem is quite a bit more complex:
When switching to the classic menu style, Writer's icon shows.
Calc's icon doesn't show even in menu style.
Calc's icon shows, but only in menu style when hovering on its menu it
