Here's a simple solution:
1. Patch base, evdec and xfree98 in /usr/share/X11/xkb/rules/ to include
the following lines:
! modellayout = symbols
** = +overrides
2. Create a symbolic link to /etc/X11/xkb/sy

Severity: wishlist
Since all xkb data moved from /etc to /usr, upgrades
feel free to overwrite changes made to layouts. I want
my custom layout (at least while #530820 is being
pondered), and I don't want to modify the
files under /usr -- which I must modify again
