I get the same issue after upgrading my lenny system to squeeze today.
The pointer re-appears on running certain commands, including xrandr and
gnome-mouse-properties.
Might be related: in gnome-appearance-properties, "customize themes",
"pointer" the "Default Pointer" is blank (no mouse pointer

Are you using mutter? If so, this could be a bug in your drivers.
