Currently, logging out of the display manager crashes the X Server,
which leaves the hardware in a variety of bad states. This is being
tracked upstream at https://bugs.freedesktop.org/show_bug.cgi?id=20516

Just one more thing, I have read through bug report #521834 and highly
suspect they are one and the same issue.

FWIW I see the same thing and can confirm that on my Thinkpad X40 that
it doesn't happen everytime, maybe around 1/10 times?
The network however does appear to keep working and I can SSH in to
the box and/or press the physical power button for an ACPI shutdown.
