Strange.
What version of mysql library do you have installed?
(dpkg -l libmysqlclient\*)
And what is output of:
ldd /usr/lib/php5/*/mysql.so
I looked for changes between 5.1.6 and 5.2.0 and I cannot find anything
suspicious.

Here is:

mysql.allow_persistent = On
mysql.max_persistent = -
Could you do
grep mysql /etc/php5/apache2/php.ini
and
dpkg -l php5-mysql
and send us output?
