I am experiencing the same issue. Got mono and monodevelop from repo's, installed fine, however cannot compile a GTK application.

I can't reproduce that problem.
I create a new Gtk#2 project compile and run it.
Did you mix your MonoDevelop and/or Mono install with /usr/local
or /home/$user?
Try:
ls -l /usr/lib/mono/gac/gtk-sharp/2.8.0.0__35e10195dab3c99f/
for me that gives:
