This is fixed in the upcoming 1.4.0 release. A fix in 1.3.x is not possible because it requires a file format change, and that is not allowed in 1.3.x. The solution for now is not to omit the extension, LyX will omit it in LaTeX output if it is possible (at least in 1.3.6, don't know about earlie
