Bug#378226: ITP: flickrfs -- Virtual filesystem for flickr online photosharing service.

2006-07-14 Thread Alan Woodland
Package: wnpp
Severity: wishlist
Owner: Alan Woodland <[EMAIL PROTECTED]>

* Package name: flickrfs
  Version : 1.2.9
Upstream Author : Manish Rai Jain <[EMAIL PROTECTED]>
* URL : http://manishrjain.googlepages.com/flickrfs/
* License : GPL v2
Description : Virtual filesystem for flickr online photosharing service.

Flickrfs is a virtual filesystem which mounts on your machine like
any other partition. Once mounted it retrieves information about
your photos hosted on your flickr account, and shows them as files.
You can easily copy photos from your local machine to this mount
and it will automatically upload them to your flickr account.
Similarly you can copy the files from your mount to the local
machine and it will download your images from flickr.

All the files in the mount have an associated meta file, which
provides access to title, description, tags and license information.
Modifiying any of these fields and saving the meta file will cause
them to be updated on the server also.

Flickrfs also includes a syncing mechanism. This allows for automatic
synchronisation of changes done online directly to your local
mountpoint.

Isn't this package name too general? I know that the upstream name is
this but, can't be (this name) improved to became an official Debian

I've tested this on sarge before, and it doesn't seem to work
there. But the same package on etch/sid do work. I'm guessing
the dynamic linker changed between sarge and etch.

Also see #203285.

Okay! Sorry for not investigating properly before filing the bug.
/etc/alternatives/w points to /usr/bin/w.procps.
procps is the package which should be associated with this bug.
I don't know how to do that. Can somebody help/do it for me?

Bug#378288: ITP: poa -- Partial Order Alignment for multiple sequence alignment

2006-07-14 Thread Charles Plessy
Package: wnpp

Owner: Charles Plessy <[EMAIL PROTECTED]>

  Package name: poa
  Version : 2.0
  Upstream Author : Christopher Lee <[EMAIL PROTECTED]>
  URL : http://www.bioinformatics.ucla.edu/poa
  License : GPL
Description : Partial Order Alignment for multiple sequence alignment

POA is Partial Order Alignment, a fast program for multiple sequence
alignment (MSA) in bioinformatics. Its advantages are speed,
scalability, sensitivity, and the superior ability to handle branching
/ indels in the alignment. Partial order alignment is an approach to
MSA, which can be combined with existing methods such as progressive
alignment. POA optimally aligns a pair of MSAs and which therefore can
be applied directly to progressive alignment methods such as CLUSTAL.
For large alignments, Progressive POA is 10–30 times faster than
CLUSTALW. POA is published in Bioinformatics. 2004 Jul
 10;20(10):1546-56.

Bug#378289: ITP: sigma-align -- Simple greedy multiple alignment of non-coding DNA sequences

2006-07-14 Thread Charles Plessy
Package: wnpp
Severity: wishlist
Owner: Charles Plessy <[EMAIL PROTECTED]>

  Package name: sigma-align
  Version : 1.0
  Upstream Author : Rahul Siddharthan <[EMAIL PROTECTED]>
  URL : http://www.imsc.res.in/~rsidd/sigma/
  License : GPL
Description : Simple greedy multiple alignment of non-coding DNA sequences

Sigma ("Simple greedy multiple alignment") is an alignment program with
a new algorithm and scoring scheme designed specifically for non-coding
DNA sequence. It uses a strategy of seeking the best possible gapless
local alignments, at each step making the best possible alignment
consistent with existing alignments, and scores the significance of the
alignment based on the lengths of the aligned fragments and a
background model which may be supplied or estimated from an auxiliary
file of intergenic DNA. With real data, while "correctness" can't be
directly quantified for the alignment, running the PhyloGibbs motif
finder on pre-aligned sequence suggests that Sigma's alignments are
superior. It has been published in BMC Bioinformatics. 2006 Mar
 16;7:143.

I've committed a lintian check to Subversion for this. It will be in the
next upload, including a pointer to the -n option of help2man.

Bug#378290: ITP: proalign -- Probabilistic multiple alignment program

2006-07-14 Thread Charles Plessy
Package: wnpp
Severity: wishlist
Owner: Charles Plessy <[EMAIL PROTECTED]>

  Package name: proalign
  Version : 0.5alpha1
Upstream Author : Ari Löytynoja & Michel C. Milinkovitch
  URL : http://evol-linux1.ulb.ac.be/ueg/ProAlign/
License : (GPL, LGPL, BSD, MIT/X, etc.)
Description : Probabilistic multiple alignment program

ProAlign performs probabilistic sequence alignments using hidden Markov
models (HMM). It includes a graphical interface (GUI) allowing to (i)
perform alignments of nucleotide or amino-acid sequences, (ii) view the
quality of solutions, (iii) filter the unreliable alignment regions and
(iv) export alignments to other softwares.
 .
ProAlign uses a progressive method, such that multiple alignment is
created stepwise by performing pairwise alignments in the nodes of a
guide tree. Sequences are described with vectors of character
probabilities, and each pairwise alignment reconstructs the ancestral
(parent) sequence by computing the probabilities of different
characters according to an evolutionary model. It has been published in
 Bioinformatics. 2003 Aug 12;19(12):1505-13.
