Bug#752223: [Debian-med-packaging] Bug#752223: [biomaj-watcher] Some sources are not included in your package
Those sources files are not really "source files" , they are added/generated by GWT, used to build the war file. Those files are not used to build the package, and are regenerated/copied by the build process from GWT. As biomaj-watcher is in contrib, this should not be an issue. I will, however, check if an easy repack of upstream tarball to remove those files from source package is possible. Bug#743930: ITP: cassiopee -- index and search tool in genomic sequences
Package: wnpp Severity: wishlist Owner: Olivier Sallou * Package name: cassiopee Version : 1.0.0 Upstream Author : Olivier Sallou * URL : https://github.com/osallou/cassiopee-c * License : MIT Programming Lang: C++ Description : index and search tool in genomic sequences Cassiopee index and search library C implementation. It is a complete rewrite of the ruby Cassiopee gem. It scans an input genomic sequence (dna/rna/protein) and search for a subsequence with exact match or allowing substitutions (Hamming distance) and/or insertion/deletions. This program provides both a binary (Cassiopee) and a shared library. Index is based on a suffix tree with compression. It is possible to save the indexed sequence for later use without the need to reindex the whole sequence (for large data sets). -- To UNSUBSCRIBE, email to debian-bugs-dist-requ...@lists.debian.org with a subject of "unsubscribe". Bug#689111: upstream modifications
Upstream is responsible of modifying the load.conf file. I gonna try to remove it from package to see if file is necessary or what should be done to avoid this. Regarding password in conf file: - this file is needed by library to access the database (read and write). I gonna change read access to root only. -- gpg key id: 4096R/326D8438 (keyring.debian.org) Key fingerprint = 5FB4 6F83 D3B9 5204 6335 D26D 78DC 68DB 326D 8438 -- To UNSUBSCRIBE, email to debian-bugs-dist-requ...@lists.debian.org with a subject of "unsubscribe". Bug#689111: additional info on password
Password set in "clear" in postinst is only a template with default values set at first-time install. User/Admin must update values to a correct db user to access the database. This is needed because application setup needs a password information. Password echoed at this step is not a security flaw. -- gpg key id: 4096R/326D8438 (keyring.debian.org) Key fingerprint = 5FB4 6F83 D3B9 5204 6335 D26D 78DC 68DB 326D 8438 -- To UNSUBSCRIBE, email to debian-bugs-dist-requ...@lists.debian.org with a subject of "unsubscribe". Bug#679989: [Debian-med-packaging] Bug#679989: Bug#679989: logol: FTBFS on ia64 and sparc with test suite errors
After investigation on ia64, repdocuding the error on anyspacer.logol test, there is a segmentation fault in prolog executable. It occurs in the middle of the treatment. WIth logs we see the seg fault occuring at: write(LogolVAR_Before_2),nl,sleep(1),*SEGFAULT HERE* isexact_pos(LogolVAR_Before_2['c','c','c'],LogolVAR_Errors_2,LogolVAR_After_2),LogolVAR_Indel_2=0,LogolVAR_Spacer_2=0)) Output log for debug: search ccc at 24 Segmentation fault A log in isexact_pos is not shown at seg fault time, meaning call to predicate fails. It occurs always at the same time for this test. If we limit the number of result it works because it never reach the seg fault point. It occurs in the middle of the input file, this is not a end of file case. -- gpg key id: 4096R/326D8438 (keyring.debian.org) Key fingerprint = 5FB4 6F83 D3B9 5204 6335 D26D 78DC 68DB 326D 8438 -- To UNSUBSCRIBE, email to debian-bugs-dist-requ...@lists.debian.org with a subject of "unsubscribe". SOAPdenovo2 is a novel short-read assembly method that can build a de novo draft assembly for the human-sized genomes. The program is specially designed to assemble Illumina GA short reads. It creates new opportunities for building reference sequences and carrying out accurate analyses of unexplored genomes in a cost effective way. -- gpg key id: 4096R/326D8438 (keyring.debian.org) Key fingerprint = 5FB4 6F83 D3B9 5204 6335 D26D 78DC 68DB 326D 8438

The problem is that while you can implement anything in AUTOLOAD, UNIVERSAL::can is not aware that it is there. Attempting to modify UNIVERSAL::can to document those methods is very hard. And if a parent class uses AUTOLOAD then subclasses have to do a lot of work to make their AUTOLOADs cooperate with the parent one. It is harder still if 2 parent classes in a multiple inheritance tree wish to cooperate with each other. Few try to do this, which may be good since those who try usually get it wrong. See http://www.perlmonks.org/?node_id=342804 for a fuller discussion. . With this module instead of writing AUTOLOADs, you write CANs. Based on what they return, Class::AutoloadCAN will decide whether you handle the call or it needs to search higher up the inheritance chain. -- gpg key id: 4096R/326D8438 (keyring.debian.org) Key fingerprint = 5FB4 6F83 D3B9 5204 6335 D26D 78DC 68DB 326D 8438 -- To UNSUBSCRIBE, email to debian-bugs-dist-requ...@lists.debian.org with a subject of "unsubscribe". Seems that those libraries should be moved to $CATALINA_HOME/lib now Seems that each version changes this dir.. I think however we could avoid putting lib in such dir with an appropriate context XML file. I gonna try such solution this week and upload fix. > > When creating that folder manually, the package > installation/configuration completes succesfully.
