I don't know what you did, but on my system (old FC) that file
is a link:
$ ls -ld /etc/rc.local
lrwxrwxrwx 1 root root 13 Feb 21 2006 /etc/rc.local -> rc.d/rc.local
It's supplied by initscripts, so you could do
$ rpm --verify initscripts
to make sure you haven't borked your system up.
Have you told rkhunter that you use RPM yet?
My guess is that rkhunter just doesn't know that it's supposed
to be a link, and you are ok.
