I may have missed it, but could not see how you were doing a full run.
eg
[06:25:52] Info: Command line is /usr/local/bin/rkhunter --cronjob --rwo
--nocolors
from having a /etc/cron.daily script as per the dox or wiki.
IMHO if you run it in a terminal like
rkhunter -c -sk.....this takes longer than running it as a background
process.
I suggest you try your way if its above...but then run it as a cron job and
I think you will find it will be a lot faster.
