I can shed no light on why you are losing files, but I can suggest you check whether you are using the ext3 filesystem. If you are still using ext2, you might like to convert your partitions over to the ext3 filesystem. The additional journalling provided by ext3 has saved me a lot of angst by preventing me having to re-install lost files after power failures and other glitches.
