I had this problem as well, but it simply disappeared after playing with various settings. None of them were anything that seemed to have that effect. But afterward it simply straightened itself out. My personal recommendation would be to stick with xterm or install rxvt or something. Gnome-terminal was too buggy for my use before it straightened up and started acting right.
