I've found that user level security (the default) is more manageable in organizational settings. You just have to make sure that Windows usernames are duplicated on the Linux box. Then run smbpasswd to set the Samba password to match the Windows password for each user. If you have a PDC you can have Samba and other Linux services use the PDC for authentication so that you don't have to maintain any user passwords on the Linux box.
