I didn't say anything was wrong with protocol 2, I suggested using it. 
There are some known weaknesses in the ssh protocol 1, OTOH.  (Security
geeks disable support for protocol 1 entirely in /etc/ssh/sshd_config)

DSA keys are exclusively for use with protocol 2, and openssh 3.0+ wants
keys stored in .ssh/authorized_keys
