You will have to be a bit more specific.  modules.dep is normaly in the
base directory of the directory tree containing the modules for the
current kernel.

For example, if you are running kernel-2.2.17-14, it would be in
/lib/modules/2.2.17-14.  Are you running a costum kernel without a
modules directory, or something strange like that?
