If the controllers are set up correctly, it should have no problem.  If
the second controller is not a standard controller, then you may run
into problems.  You may have to tell Linux what driver to use for the
added controller.  By your discription, am I correct is saying that you
have a motherboard with a primary and secondary IDE controller?  Two
connectors for IDE cables, with 2 devices on each?  Then you have
another IDE controller that is a ISA or PCI card?

If this is what you have, then the addon card is probably your third IDE
controller, and not the second on.  Make sure you have it set up so it
isn't using the same seting as the onboard controllers.
