One thing I can think of off hand is the fact that you are using a
crossover cable, instead of a hub.  Depending on the card, a lot of
times it will have problems selecting the mode to run in when you do not
have an active card on the other end.  Some drivers will manage to sort
things out if you give them time, but others will end up in a strange
state that is corrected by pringing the interface down, and back up
again.

If this is what is happening, you best fix is to get a hub or switch.
If this is not an option, try setting the ONBOOT to no on the machine
you will be bringing up first.  Let this machine boot all the way, and
then start the second machine.  After the second machine is up, run ifup
eth0 on the first machine.  This MAY fix the problem.
Another option my be to force the mode of the cards, if the driver
supports this.  Not all of them do.
