There's another way.
First, make a bootable floppy for your linux install, or find the one
that you made during your Linux isntallation.
Now, boot from that bootable linux floppy, to make sure that you can
actually boot from that disk and get to your linux system. If it doesn't
work, you'll need to recreate your Linux boot floppy.
Next, go into fdisk, and set only your Windows partition to be
active/bootable. Either fdisk (the one from Linux or the one from
DOS/Windows) should work.
Now, install Windows2000 into your Windows partition.
Once you're done with that installation, and you know it works, reboot
your system from the linux floppy, once again, to make sure that you can
still boot to your Linux system.
Once you've made it back into linux, run fdisk, again. This time, set
your /boot partition back to being the active/bootable partition. Rerun
LILO, as well, to make sure that it still picks up both your linux and
Windows partition.
Reboot your system without the floppy, and you should be set.
