To answer your subject question:  There are various intruder detection
aids/systems including COPS and Tripwire.  And don't overlook network
monitoring--nothing shows you a had host like lots of traffic from an
unknown host from the other side of the world.  A good O'Reilly book is ...
 I'm blanking on the title ... Something UNIX Secuity something.  But it's
good, really.
