Examine the log files, /var/log/messages

updatedb should not be able to cause such a lock-up itself. But the
increased system/disk activity can cause unstable systems to fail.
Check your hardware for stability issues. E.g. run your RAM chips
through memtest86 (=> Google), keep an eye on your CPU and system
temperatures.
