During install make sure you use fdisk on both and setup a linux swap and a
linux native partition one one.
The other should have just one linux native partition.
Then (also during install) choose to mount the second drive under some
other point.
eg.
/var

I can't remember which directory has what for recursive size, so you may
have to reinstall afew times with a different mount point for the second
drive to get this to work.
