Your system is new enough to use the UTF-8 locale and very long file
paths, so the problem must be elsewhere.

What are the files for which tools::md5sum() returns NA, causing
tools::checkMD5sums() to fail? Can you open them from outside R? If you
re-run tools::md5sum() from the debugger, does it return NA again?
