One thing to try is to download Sweave.bat from http://batchfiles.googlecode.com and place it in the same directory as the Rnw file (or anywhere on your path) and then from Windows console:
Sweave foo.Rnw If MiKTeX is in a standard location Sweave.bat will find it and it will locate R itself from the registry.
