you can extract numbers from your file names and then sort them like this: filelist = list.files(pattern = ".s*.txt") filelist[order(as.integer(gsub("[^0-9]", "", filelist)))] (cf with alphabetic order: filelist[order(gsub("[^0-9]", "", filelist))]
