It looks like all of your problem are associated with failing to installing
dependencies of the plantbreeding package.

install.packages("qtl")
install.packages("ggplot2")
install.packages ("onemap")
install.packages("grid")
install.packages ("agricolae")
install.packages ("reshape")
install.packages ("lme4")
install.packages ("boot")
install.packages ("plyr")
install.packages ("pvclust")

Details on installation are provided in:

Once you have installed all dependencies then you can use
require(plantbreeding)
