mydf[mydf < 0] <- 0

or

mydf$A[mydf$A < 0] <- 0

depending on what exactly you want.

Note: this is the kind of operation for which there are many possible
equivalent solutions, and many tweaks possible depending on how you
want to deal with NA value, etc.
