The code you have provided there is unusable, I assume your problems come from a lack of understanding how Sweave works (nothing to do with Linux). Always make sure that <<>>= and @ are always the first characters on the line, Comment character in R is # and % in Latex (never //). Have a look at Section 9 of this paper here http://www.stat.auckland.ac.nz/%7Eihaka/downloads/Sweave-customisation.pdf This should solve your problems with plot size in Sweave.
