The question is what do the 'blanks' mean? I assume that they are separating the variables since that is the default for read.table.
So what is the difference between: 1) "1 2" one blank 2) "1 2" two blanks 3) "1 2" three blanks 4)........ How are these different conditions supposed to be interpreted? Now you replace the blanks with commas and that might do it for you. This would mean that "1 2" (which would be two variables where there are 2 blanks) would now be "1,,2" which would be three variables. So you need to define what is supposed to happen in these cases.
